A question I have about my story concerns about the main character. I know the custom for this site is to not give them a name and refer to them as "you." But if my story works better by giving him/her a name, should I just give them a name? Or do I change my story to make it better accommodate the "you" tradition?

Both can be done well. Consider two of EndMaster's stories for an easy example.

Eternal - The nameless player character, referred to only as the Eternal in the story.
Suzy's Strange Saga - The reader plays as a named character, Suzy.

Consider video games.

Skyrim - The nameless player character, referred to almost exclusively as Dragonborn.
TellTale Games - The player character controls and plays as named characters.

It all depends on what works best for your particular story.
