I'm not saying that we should do this right away, but it seemed like a good idea to suggest. 

I find it hard to visualize the shape that my story is taking, so to help me plan the story more efficently I've been using MS Paint to create a sort of "tree" with branches that represent choices in the story. I kept using this model in MS paint when it hit me, what if the site itself offered this? (BTW this is another one of those late night ideas, no worries if rejected.)

I vaguely remember this being suggested before, though I could be wrong.

In the meantime, try bubbl.us. It's made for mind-mapping, though it can be used just as easily to plan out paths in your storygame. It's a lot easier than trying to do everything on Paint!

Pages and Links are effectively a graph. If you can find a free (or low cost) graph visualization widget (jQuery-based would be nice), then this could be a possibility.

This would of course not be able to handle things like Items, Scripts, etc., since I don't think you can plot those out early on.

I really don't mean anything complicated like an entire page displayed, just maybe a title and the first few words of the page to help us get around easier and map out the story so that we can effectively plan stories and balance endings so that no one ending is easier to get than others (excluding death/game over ones).

That's fine, but still need to have some tool that can visualize the graph/diagram. That's not easy to write from scratch.
