You don't lose the points by unpublishing a story / nor do you gain another set of points by re-publishing it. I don't agree that you should lose any points for unpublishing a story indefinitely, but could see logic in losing points if you decide to actually delete a story.
On a related note, Admins can already delete points by those that abuse the system (like publishing a whole lot of crap games just for points), so things seem to work fine as they are.
